You know how to use the command prompt?
You just cd to the folder (change directory) and type Nops.
It will tell you the options available and what command switches you need to use.

Most 2.x and 3.x Datel roms were extracted from official upgrade discs by kHn, so they should afaik be the cleanest ones we could have. 

Is it common for some carts to have 2x128kByte flash (29LE010)?

On the Saturn and N64 its common as they use a 16bit bus for the eeprom access - hence two 8 bit chips.
The AR2/GS2 cheat cart designs do have two spaces for them, also LE means it's a 3.3v part which is also uncommon.
