Doubts about remastering a psx CD

Hi, I've been reading some stuff (and testing too) about remastering PSX CDs. And all falls to the CTI file (or a similar xml) ...
But i have some questions:
1) Does it matter the order in which i write the files in the CTI?
2) Lets say i want to remaster a CD with 1000 files, do i need place the files in their original sectors?
3) How do you control the sectors with the CTI? adding Empty or Postgap?

2) yes, unless you change the pointers in the main.exe
